the number in the unit card for the boats are the number of ships in the unit, or the number of men in the boat?

Pretty sure it's number of men on that boat. At the end of a battle the stats screen tells how many ships sunk & men lost. Any time I lose a ship, I lose a unit card...

The numbers you see mean crewmen. Otherwise navies work just like armies.
