I haven't really played much of the Americas Campaign so don't take what I say as gospel, but I think that the Apaches can only have villages, seeing as they're nomadic. I would therefore assume that villages are meant to represent their camps.
Also, I'm pretty sure (but not certain) that to get gunpowder units you need to fight factions that make use of gunpowder units, so either Spain, New France or the English Colonies. The same also applies I think to getting mounted units- just fight armies that have cavalry, so once again, Spain, New France and England.
Hope I've been able to help in some way. Also, the actual m2TW Heaven sight itself has guides for most of the factions which tells you how to access special units etc.

From what I know or have heard about the Apache is that they only get villages. The can use some of the things that come with upgrades but can't build them.
The Apache also have several units/builds that need to be "unlocked" before they can be used. I think you need to be so many light infantry and archers to unlock a couple of normal units. Getting horses and gunpowder requires defeating armies that are using those things as you "steal" the technology.
In my experience the America's game is a little wonky when using a couple factions. Besides the primitive Apache New Spain can't build better structures until the leader gets promoted by the King who is way off screen. Most of the other playable factions seem to funtion normally although it may take some time to become familiar with just how they work in the new world.
