I found the range and stealth of skirmishers to be very useful in Empire, especially in America. The importance of manoeuvring in that game made harassment much more necessary. Furthermore, whenever I found myself up against enemy skirmishers, they could be profoundly annoying, and if the AI could manage that, then so damn well could I.
Short-range missile troops were also pretty effective in Medieval 1 and 2, precisely because of the multi-functionality of units like Almughavars and Afghan Javelinmen.
On the whole, I've never used skirmishers much in Rome except in the early game when they are all that is available, but they do have their uses now and then, particularly in ambush. I hope they'll prove their worth in Rome II.

Oh yes, that reminds me now, I always used to hire all the Illyrian Mercenaries I could. In some small battles I'd just use them as line infantry.
